There are many reasons why orphan files will appear but the main ones are unused images, scripts or style pages and files that are copied to new locations without being deleted from the old ones.
Orphan files can be difficult to find due to the fact they no longer make up any part of your link structure, as explained above. To find these files on your server you will need to use software that compares your link structure to your file structure. There is a lot of software that will perform this for you but I like using the tool that comes with Web CEO.
One final bit of advice, if you are an SEO consultant performing a search engine optimisation campaign for a client you should always seek their permission before deleting orphan files as the information is still capable of being linked to if it is of use. Also even though some orphan files may have no internal links they still may have external links pointing to them. If these pages pass page rank it may be a good idea to place them back in your linking system updating the information if needed.
I know this was a boring subject but it is one many webmasters fail to look into and from a search engine optimisation point of view, maybe missing out on PageRank to and from an orphaned page.
